What the return is actually reconciling
Output tax is the VAT on your taxable supplies for the period. Input tax is the VAT on qualifying business purchases, claimable only where you hold a valid tax invoice. The difference is what you pay or what you claim back.
The complications sit in the adjustments: bad debts, change of use, imports and the apportionment required where a business makes both taxable and exempt supplies. These are the lines SARS looks at, and the lines most often left out.
Your filing category decides your calendar
VAT vendors are placed into categories that determine how often returns are due. Most vendors file every two months on one of two alternating cycles; larger vendors file monthly, and specific categories exist for farming and for property-letting entities.
Which cycle you are on determines your filing months, and it is set by SARS on registration rather than chosen. Getting this wrong is a common cause of a first missed return.
- Category A: every two months, periods ending in odd months
- Category B: every two months, periods ending in even months
- Category C: monthly, for larger vendors
- Categories D and E: less frequent, for specific types of enterprise
Refunds attract verification
A return in a refund position is more likely to be selected for verification, and the refund is withheld until the query is resolved. This is normal rather than adversarial, but it is only survivable if the supporting documents already exist in an organised form.
We prepare returns on the assumption that they may be verified, which mostly means the input tax schedule ties to actual tax invoices before the return is submitted, not after SARS asks.
A valid tax invoice is a specific thing
The VAT Act sets out what a tax invoice must contain, and an invoice missing required details does not support an input tax claim regardless of whether the expense was genuine and the money was paid.
This is the most common reason an input tax claim is disallowed on verification. Where invoices are deficient, they are corrected with the supplier before the claim is made rather than argued about afterwards.

Estimating the return to meet the deadline
A submitted estimate becomes the declared position. Correcting it later is possible but draws attention, and repeated corrections establish a pattern.
Claiming input tax on invalid invoices
The claim is disallowed on verification, with penalties and interest on the shortfall. The expense being genuine is not the test.
Never reconciling the VAT control account
If the ledger and the returns have never been reconciled, the difference is discovered during an audit rather than during a month-end.
Filing nil returns while dormant
Returns remain due whether or not you traded. Assuming a dormant period needs no return is a common and easily avoided penalty.

Does bookkeeping quality affect VAT? +
Yes. Incorrect dates, tax codes, invoices or classifications can produce incorrect returns.

Does this include VAT payment? +
Payment authority and execution are agreed separately; the taxpayer remains responsible for timely payment.
What if we miss a VAT201 deadline? +
File as soon as possible: penalties and interest run on the outstanding amount, so the exposure grows with delay rather than being fixed at a flat amount. Remission can be requested where there are grounds, but it is not automatic.
Can we claim input tax on everything the business buys? +
No. Certain expenses are specifically denied, entertainment and most passenger vehicles among them, and anything used for making exempt supplies is not claimable. Mixed-use expenditure requires apportionment.
Do we still file if we did not trade? +
Yes. A nil return is still a return, and failing to submit one is treated as a missed filing.
